So what don't you know? How to move the zones in Igor? Just click and drag...
You'll have to activate HX5 in Igor if it isn't already before you'll be able to open an HX5 mission though. Go File>Mods, make sure HX5 is ticked, and then click Close and Refresh....
The base that you defend on the erm "Defend" missions will be the zone that has the "SP/Coop base" box checked - it'll be one of the four "base" zones. Open up the zones tree on the top-right pane, and look for "Base 0", "Base 1", "Base 2" and "Base 3". Click on each and check the properties in the lower-right pane. When you find the one that has the "SP/Coop base" box ticked, that's the Defend zone that has the smoke. Relocate it however you like.
Note that moving those Base zones will alter the spawn point in Teams though (the four teams use those four Base zones to dictate their spawn points)...
To answer your question, yes, I play around with Igor a fair bit to make new missions...

Okay. Figured out the editting part. At least enough of what I want to do. But what I can't figure out is precisely WHICH mission to edit and then save (with a new name) so that I can play it. I want to change the spawn points "HX-MP Island" for the Rambo HX and Defend HX game modes. I want to leave the original files intact too. I can't find (from the GR map browser) the .mis files that I editted.

So you've found the missions you want to change, altered them in Igor and then saved them as a new name to preserve the original, but now you can't find your modified versions on the mission list in GR itself...? That what you're saying?
When you save the mission and go Save As in Igor, that just sets the filename to store it on your system. The mission name and map name (as far as GR is concerned) are independent of the file name. If you open up your modified missions in Igor, and then choose Edit > Mission and Edit > Map you'll be able to edit the Mission Name and Map Name on the boxes that pop up. Save it again and then load GR. You should find them then. I think your problem is that you have two "HX-MP Island" maps, for example, loaded on your system which is preventing you from seeing the two of them as separate missions....
Try it and let me know if it doesn't work.... I'll try and figure it out tomorrow when I've had some sleep - 02:30 here now and I've quite a bit of vodka now too!! Lol

Sadly... it doesn't work. And it was too complicated for me to mess with it too much.
Must have something to do with the relationship between "mission" and "map" names.. and where I am saving the stuff to.
Guess I should browse on over to the UBI forums for missions and see if someone has a guide posted.

The Ubi forums won't be any help to you - I'm about the only one who posts in the Igor/Mod Forum there, and that's rare enough.
I've had a quick look in Igor at the HX5 mod. First up, the HX MP Island map is the map name for the file which has the name hx-mp-cp02.mis - you can find this file in the Mission folder of the HX5 mod (path defaults to: ....Ghost Recon\Mods\HX5\Mission). Find this and open it up in Igor. Make sure you change the Map Name to something obvious so that you can find it in the GR menu later (AJ's Island or whatever). Then choose File -> Save As and save the file as another filename (eg aj-island.mis or whatever you like) within the same folder (the HX5 "Mission" folder).
That's your map created and saved, with the original unaltered. Next up, you need to move the spawn points. I had a look at the coding for the Rambo HX and Defend HX gametypes (that's a little more tricky than just playing with the maps, but you don't need to worry about it to do this). The reason I mention it is because there are a number of ways to insert for a gametype - you can spawn on the recon insertion zone, the regular mission insertion zone, or one of the four "bases" (normally reserved for team games, rather than co-op). The Rambo and Defend gametypes insert the players either by bases, or by recon zones. So to change the spawn points, you need to find those zones. I took a look at the zones for you to save you figuring it out (cuz I know what I'm looking for and you don't! Lol), and the four bases (for the team games) are labelled "Base 0", "Base 1", "Base 2" and "Base 3" in the zones list. Base 0 is also set as both the SP/Co-op base and the recon insertion zone. What that means is that when playing teams, players will spawn on one of the four base zones (depending which team they're on). In SP or Co-op, they'll spawn at the zone called Base 0. So move those zones to wherever you want them to be, and then save and exit.
Fire up GR, and you should find "AJ's Island" (or whatever you called the Map Name) in the list once you've selected Rambo HX or Defend HX as the gametype (your map won't show up if the gametype is set to "mission" because you haven't scripted a mission on the map and given it a mission name).
Okay? Follow all that...??
